An isolated join is one that has not been included in any context in your universe.
Once you start using contexts in a universe, every single join must belong to at least one context. A join can belong to more than one context, but if it doesn't belong to any it is considered by Business Objects to be isolated from the rest of the universe structure.

An isolated join is one that is not included in any context in the BO universe - i.e., it is "isolated" from the rest of the universe.
